How do I edit my website after I've uploaded it online through Cyberduck?

All you need to do is re-upload the files you've changed (along with any extra things you've added such as images) and it should update. It can take some time depending on your hosting service, though it's usually pretty immediate.

Should I edit through workspaces and just do what I did when I first created it? What about when I'm no longer using Workspaces?

Workspaces is just a text editor. You can use pretty much any text editor to edit your website files, whether it be a locally installed text editor like Sublime Text or an IDE like Workspaces, once you have your files saved, you just upload them back to the server, in more or less the same process you used originally.
